Introduction

1994年,美国南加州大学的Adleman教授针对图论中的一个NP完全问题——有向哈密顿路问题,首次利用DNA分子,通过DNA编码,并借助连接、变性、复性、PCR扩增、电泳等一系列生物实验操作,完成了对该问题的求解。该研究成果随即引起了计算机科学、数学、分子生物学等领域科学家们的极大兴趣。该成果的重要意义在于其采用了一种全新的计算介质——DNA分子,以分子生物学技术实现了目前传统计算机无法解决的困难问题的求解,并开发了该计算模式本身所固有的潜在的巨大并行性。
DNA计算的核心是将编码后的DNA序列作为输入信息,在试管内或其他载体上经过一定时间的可控生物化学反应,然后从反应产物中得到全部最优解。DNA计算的最大优点在于DNA分子中的遗传密码及其生化反应的巨大并行性。DNA计算的诸多优点及其应用前景极大地吸引了不同学科、不同领域的众多科学家,特别是计算机科学、分子生物学、数学、物理学、化学以及信息学领域内的科学家们。DNA计算有望成为人类科学发展史上的又一个里程碑,因为DNA计算有可能解决目前在传统计算机上无法解决的许多问题,如密码破译、NP困难问题以及工程领域中最大的难题——局部极小值问题等。目前,国际上DNA计算领域以及由此衍生出来的DNA自组装、DNA纳米技术等领域的研究成果层出不穷,极大地促进了数学、计算机科学和生物学等学科领域的相互交叉与渗透。
编码问题是DNA计算及其相关研究领域中的核心问题。编码质量不仅决定着能否按预期目标进行特异性杂交(DNA计算)能否顺利进行,而且还决定着杂交反应后所生成的解空间的大小。从分子生物学角度来看,DNA序列自身的物理化学属性决定了DNA编码序列的存在形式;而DNA编码序列的热力学属性则是杂交反应的动力源泉。基于此,本书主要围绕DNA序列的物理化学属性以及热动力学特性进行DNA编码理论的研究与设计。本书的主要内容包括:第1章介绍了DNA计算产生的背景、意义、研究进展、基本思想以及DNA计算研究所面临的问题。第2章介绍了与DNA计算及DNA编码相关的分子生物学基础,包括DNA的理化性质及DNA杂交反应的热力学基础。第3章详细阐述了DNA计算中的编码问题、DNA编码的分子生物学约束及其相关研究进展。第4章提出了一种随机产生实时过滤算法的DNA编码序列设计方法。该方法在综合考虑DNA计算中编码序列的约束条件的基础上,根据约束条件之间的相互制约关系,采用整体优化的思想,首先将各约束条件进行归类;然后依据各约束条件的计算时间复杂度和约束强弱程度进行优化组合排序,最后采用随机产生实时过滤算法产生所需数目的DNA编码序列。在综合考虑计算编码序列生物约束条件之间的制约关系的基础上,第5章提出了一种基于统计学原理的、无须实验就可确定各评价指标的权重系数的方法——组合权重法,并据此建立了一套DNA编码序列系统评价模型。利用该评价模型可以对编码序列集合进行合理、客观的评价。另外,该系统评价模型对采用演化策略进行DNA编码序列的设计研究时构造适应度函数也具有重要的指导意义。第6章至第14章详细讨论了Hopfield神经网络算法、模拟退火遗传算法、文化遗传算法、非支配排序遗传算法、蚁群算法、剪枝优化算法、粒子群优化算法、人工鱼群算法、野草算法等在DNA编码序列设计与优化中的应用。
本书第1~10章由王延峰执笔撰写,第11~14章由崔光照执笔撰写。在本书的写作过程中,得到了作者单位、同事及家属们的有力支持与帮助。感谢作者的同事王子成博士和张勋才博士,其中,王子成博士参与了本书第11章的方案及实验设计工作,张勋才博士参与了本书第14章的方案及仿真工作,不仅如此,作为本书的最初读者,他们还对本书的撰写风格、部分章节的编排等提出了许多宝贵意见。另外,牛莹、申永鹏、牛云云、周君和、孙军伟、郑艳、卢伟丽、魏东辉、白学文、侯贺伟、叶盟盟、田桂花、韩琴琴等硕士研究生也参与了部分方案和文字工作。在此,作者对上述帮助者一并致谢。
